🔗 Protein analysis does not have to stop at a list of significant molecules.

InSyBio Interact helps researchers investigate proteins and protein–protein interactions, create PPI datasets, explore interaction networks and connect molecular findings with functional information.

🧬 The tool can support questions such as:
✅ Which proteins may interact?
✅ Which interactions have stronger computational support?
✅ Do proteins form connected network modules?
✅ Which biological functions are enriched in a selected set?

🕸️ By adding interaction and network context, researchers can move from isolated protein findings toward hypotheses about the biological system behind them.

🧬 From biological data to networks, predictive models and candidate biomarkers — in one connected environment.

InSyBio Suite brings together tools for:
🗂️ Data management
🔗 Proteomics & interactomics
🕸️ Biological-network analysis
📊 Biomarker discovery and predictive modelling
🤖 AI-assisted bioinformatics guidance

💻 Researchers can use DataStore, Interact, BioNets and Biomarkers as connected stages of a broader workflow, while BioInfoLLM™ provides scientifically grounded guidance throughout the analysis process.

🚀 Less workflow fragmentation means more focus on the biological question.

🧬 Proteomics meta-analysis tip: harmonize before you integrate.

Combining multiple proteomics datasets can improve statistical power and biological coverage, but technical differences between studies can easily become confounded with the biology.

Before merging:
✅ Standardize identifiers
✅ Preserve study/batch metadata
✅ Run QC within each dataset
✅ Compare normalization approaches
✅ Examine missingness before imputation
✅ Apply documented filtering rules
✅ Assess batch effects
✅ Test robustness across preprocessing choices

📊 The goal is not to make every study identical. The goal is to understand and control technical variation well enough that biological conclusions remain defensible.

📖 A new GALATEA-supported preprint presents a systems-level “Proteomic Atlas of Human Milk.”

🧬 By harmonizing mass-spectrometry proteomics datasets, the study identified 2,911 human-milk proteins and defined a core set of 645 consistently detected proteins.

🕸️ A machine-learning-based approach was then used to reconstruct a predicted PPI network containing 12,550 positive interactions. Network analysis highlighted functional modules related to immune defence, vesicle-mediated secretion and proteostatic control.

📊 Regulatory-network comparisons also identified shared central proteins between human milk and cardiovascular disease-related molecular networks, providing new hypotheses for understanding the broader biological roles of milk proteins.

🌐 The project produced a public Human Milk Proteomic Atlas:
http://atlas-galatea.insybio.com/

🇪🇺 The work was developed within GALATEA, a Horizon Europe Marie Skłodowska-Curie project building a digital-twin framework for human milk and personalized infant nutrition. GALATEA includes 11 partners across 5 European countries, with InSyBio participating as consortium partner Intelligent Systems Biology PC.

🤝 InSyBio-affiliated researchers contributed to the study, while InSyBio BioNets was used for network analysis, clustering and network comparison.

⚠️ This is a preprint and has not yet undergone peer review.

Bioinformatics tip: centrality is useful, but context matters.

A highly connected node in a biological network may be important structurally, but that does not automatically make it a useful biomarker.

Before interpreting a hub, consider:
✅ Stability across preprocessing choices
✅ Replication across datasets
✅ Differences between biological conditions
✅ Supporting functional evidence
✅ Possible bias from network density or missing interactions

🧬 Comparing how a node’s role changes between healthy and disease networks can often be more informative than its absolute centrality in one graph.

🗂️ Before running an analysis, organize the data behind it.

InSyBio DataStore helps researchers upload, store, classify and retrieve biological datasets in a central web-based environment.

🔐 DataStore supports secure data transfer and storage while keeping uploaded and generated datasets available for connected InSyBio Suite workflows.

🧬 That means the same data-management layer can support work across BioNets, ncRNA Seq, Biomarkers, Interact, DNA Seq and other analyses without relying on disconnected local folders.

💡 Better organization means fewer avoidable mistakes and a clearer path from input data to final results.
